Based on the little info presented here, id hazard a guess that they were either a true rogue element of chaos, or they were a sophisticated controlled opposition of some kind.

Ostensibly I want to say they were an apocolyptic/messianic offshoot of Buddhism (we covered the groups timeline in a history of terrorism class about 10 years ago). They definately sought to acquire material and talent for operations to immanetize the eschaton. For me the most memorable tidbit I recall from studying was they had a microwave (?) the size of a sauna that they used at least once to deal with an internal group matter.  It had a viewpanel such that an audience was able to watch the effect on the punished group member.  real real freaky shit, and as you allude: not quite the glowie type of tripwires and redflags we are used to thinking of regarding their false flag ops. Mk/monarchs maybe, but good ol crisis actors and fictitiously identified walmart shooters? not so much.  Their organization still I want to say exists in either a rebranded or "rehabilitated" form today still with some of the original members.

Exactly. Perhaps he was doing damage or exposing the players behind players before  ((refurbishment)) that obviously paved ground for his imprisonment. Why would an intelligent, capable leader fighting against international enemies decide to attack Japanese citizens on Japanese soil?
